Pacha is also a really fun club, Joy is good too
El Chapandaz is a good bar, it's the "cave bar" with a drink that comes out of the ceiling, more local/neighborhood
Restaurants

My faovirte is Lateral, there are a bunch of locations. It's really good tapas. Kind of nice/trendy
AMAZING indoor market you have to go to is Mercado San Miguel near Plaza Mayor in Sol (center of the city)
[h]arina good for lunch if you are near Parque de Retiro, cute little cafe
Cococito has great paella, near Sol on Calle de Cadiz
Things to do

Parque de Retiro: huge, amazing park - MUST go here
I'm sure you know about all the art museums, but if you had to choose just one go to El Prado
El Rastro: biggest flea market in Europe, in La Latina, which is a really cool area with lots of tapas restaurants, and goes on every Sunday from like 11-3 or something like that. They sell everything: leather bags, jewelry, scarves, etc.
Palacio Real is a huge, beautiful palace, take a tour inside if you have time otherwise just cool to look at the outside
Teleférico: cable care you can take to the top of a park called Casa de Campo with a lot of really cool trails, pretty scenery
Templo De Debod: Egyptian temple in Parque de Oeste, which is a really nice park
General Tips
The neighborhoods that are worth going to: Sol is the center of the city where there are tons of stores, restaurants, clubs, bars, etc. And that is where Plaza Mayor is, which is this giant plaza. Right near Sol is a street called Gran Vía, which has all the big shopping on it. If you walk all the way down Gran Vía you will eventually hit Parque de Retiro, an enormous, beautiful, amazing park that you have to spend every minute in. Also close to the park is the area where all the big museums are if you head towards Atocha. Chueca is off of Gran Vía and it is the gay neighborhood. It’s really fun and has lots of cute bars and restaurants. You’ll definitely know when you’re in Chueca… Another cool area is called Cava Baja, with so many outdoor tapas restaurants
